Thank you for your question.
You can find the *.cmp-meta.xml locally in the related project folder.
In the project folder, you can see the subfolder 'src' -> 'aura', and in a subfolder of each your component bundle there is an appropriate *.cmp-meta.xml file.
At the same time, I should note, that currently no changes from aura xml files are not reflected to your org via the IDE.
We will consider what we can do for this.

yeah that is what I noticed it isn't making changes back to org for bundle api version this way. So I would urge you to consider this functionality as part of TWS IDE, as it would speedify a tedious task of changing api version of lightning components via developer console (too many clicks) :-) ..

We will work on adding this ability to the IDE and I will let you know when you can manage API versions for your files directly from the IDE.
However, right now, I cannot tell if we include this to one of the nearest versions of the IDE. I will keep you updated on our progress on this.
