May I please clarify with you if you were deploying using the 'F5' hotkey or the 'Build' feature?

TWS has different functionality to update different metadata types - these are Build ( for your classes, components, pages, triggers, static resources, Lightning components and applications) and Deploy objects (for all other files).

I kindly ask you to check if your Email Template would be updated on your org after using the next command: please navigate to the menu Buil -> Deploy objects.

Ok it works, but again is not selective, meaning it sent all the other Email changes that I didn't wanted to send. :( 

The selective deploy is really important for project that we do not have continues integration, where is the case.

I'm happy to hear that now you can update your Email Templates directly from the IDE.

Currently, the IDE build or deploy all your changed files by default, and this is how the build and deployment processes work.

We consider adding an option to update only one file and soon our developers will start working on this.

Right now, you can use the Deployment to another organization functionality to update only selected file(s). This process requires some additional steps since this feature means moving files between different organizations also, however when you select the current project at the first stage of this deployment - this can be a current workaround for your case.
